Current Research and Scholarly InterestsWe investigate the mechanisms of human neurodegenerative diseases, including Alzheimer disease, Parkinson disease, and ALS. We don't limit ourselves to one model system or experimental approach. We start with yeast, perform genetic and chemical screens, and then move to other model systems (e.g. mammalian tissue culture, mouse, fly) and even work with human patient samples (tissue sections, patient-derived cells, including iPS cells) and next generation sequencing approaches.

Current Research and Scholarly InterestsOur lab focuses on developing methods to probe both the structure and function of molecules encoded by the genome, as well as the physical compaction and folding of the genome itself. Our efforts are split between building new tools to leverage the power of high-throughput sequencing technologies and cutting-edge optical microscopies, and bringing these technologies to bear against basic biological questions by linking DNA sequence, structure, and function.

Anthony Harris

BioAnthony Harris is a postdoctoral fellow in the Department of Genetics at Stanford School of Medicine, where he investigates the organization and function of the genome during cellular development. His research focuses on uncovering fundamental principles of chromosome structure, cellular differentiation, and genome stability. By combining experimental molecular biology, computational modeling, and third generation sequencing technologies, Dr. Harris aims to elucidate the mechanisms that shape chromatin architecture and direct genome maintenance. His interdisciplinary approach integrates cutting-edge quantitative analysis with traditional molecular techniques to advance understanding of the relationship between cellular organization and disease.
Dr. Harris has developed computational tools for genomic data analysis and applies data-driven strategies to study chromatin structure and gene regulation. His work has been published in leading journals, including EMBO Journal, Genetics, and Developmental Cell, with projects spanning meiosis regulation, transcriptional control, and genome integrity. These experiences reflect his commitment to understanding how chromatin organization and gene expression guide cell fate and function.
Dr. Harris earned his Bachelor of Science in Biochemistry from the University of Minnesota and his Ph.D. in Molecular and Cellular Biology from the University of California, Berkeley. He brings expertise in data analysis, computational biology, scientific writing, and collaborative research. His broad training spans biochemistry, cell biology, microbiology, genetics, and computational genomics. -

Amarnath K R

BioAmarnath K R is a computational scientist and deep learning engineer driving breakthroughs in biomedical AI specializing in the fusion of multi-omics data, deep learning, and clinical statistics to tackle some of medicine’s most complex challenges. His current work at Stanford University's Department of Genetics focuses on developing a deep learning framework for cross-modal cell type label transfer by aligning single-cell RNA-seq and proteomics data in a shared latent space. Using autoencoders and a joint contrasitive-based training, he achieves highly reliable annotation of unlabeled proteomics cells with RNA-derived ground truth. This work enables accurate integration of transcriptomic and proteomic modalities for downstream biological discovery and holds promise for expanding cell atlases.
What sets Amarnath apart is his commitment to both technical excellence and translational impact. Current Research and Scholarly InterestsMark A. Kay, M.D., Ph.D. Director of the Program in Human Gene Therapy and Professor in the Departments of Pediatrics and Genetics. Respected worldwide for his work in gene therapy for hemophilia, Dr. Kay and his laboratory focus on establishing the scientific principles and developing the technologies needed for achieving persistent and therapeutic levels of gene expression in vivo. Gabriele Kockelkoren

BioGabriele has a strong background in both physics and molecular biology and, accordingly, he strives in interdisciplinary environments. After completing a cum laude BSc. and MSc. in Nanobiology at the Technical University of Delft in The Netherlands, Gabriele pursued a PhD at the University of Copenhagen under the supervision of Prof. Dimitrios Stamou. In his PhD, Gabriele studied the nanoscale spatial organization of G protein-coupled receptors (GPCRs) at the plasma membrane of living cells. Importantly, his work reveals heterogeneous spatial patterns of receptor density and activation, that are modulated in a drug-dependent manner. These findings identify GPCR spatial organization as an integral element of their activity and signaling. Currently, Gabriele is a Postdoctoral Fellow in the lab of Prof. Alice Ting developing programmable receptors for molecular sensing and controlling cellular behaviour.

Naoki Konno
Postdoctoral Scholar, Genetics
BioNaoki has a strong background in evolutionary biology and bioinformatics, and he thrives in interdisciplinary environments bridging computation and developmental biology. After earning his BSc. and MSc. in Systems Biology and Bioinformatics at the University of Tokyo, Naoki pursued a PhD in Evolutionary Biology under the supervision by Prof. Chikara Furusawa. He has developed computational frameworks to reconstruct and predict evolutionary processes, including large-scale phylogenetic inference for both evolution and cell lineage tracing (FRACTAL) and predictive models of microbial genome evolution (Evodictor). His work revealed generalizable rules of genome evolution and was recognized with multiple awards, including the JSPS Ikushi Prize.
Currently, Naoki is a Postdoctoral Scholar in the lab of Prof. Xiaojie Qiu at Stanford University School of Medicine. In his postdoctoral research, he investigates the evolutionary constraints of vertebrate development with a focus on the heart as a model system. By integrating single-cell and spatial transcriptomics with predictive modeling and CRISPR-based perturbations, he seeks to uncover how evolutionary principles shape developmental trajectories and contribute to congenital heart defects. Ultimately, Naoki aims to establish a broad research program in evolution-aware medicine, connecting evolutionary theory with biomedical challenges. -

Shin-Huei Kuo, M.D., M.S.

Her clinical and research interests include HIV care, comorbidities, and prognosis modeling. Linda (Yu-Ling) Lan

BioLinda Lan, DVM, PhD is a postdoctoral fellow in the Snyder Lab. Her research focuses on understanding long-term illness post-acute infections by using a combination of different types of data (multi-omics) and wearable technologies. Currently, Linda is working on three projects.
The first project involves studying the shared mechanisms of long COVID, ME/CFS, and PTLDS using smartwatches and micro-sampling. The second project involves examining the role of autoantibodies in long COVID patients and COVID vaccine side effects. The third project involves exploring the changes in the molecular and physiological responses of astronauts during short space flights using multi-omics and wearable devices.
Linda previously conducted her PhD research at the University of Chicago, where she studied memory B cell responses to a chimeric-based universal influenza virus vaccine candidate. In her leisure time, she enjoys running, hiking, and listening to audiobooks. -
Shachar Lev Ari

BioI am a member and former Chair of the Department of Health Promotion, in the School of Public Health, in the Faculty of Medicine at Tel-Aviv University, former director, and founder of the Integrative Medicine Center & Research Laboratory at the Tel- Aviv Medical Center, and Head of the Health Promotion Unit in the Integrated Cancer Prevention Center. My training is in cellular biology, integrative medicine, intervention research, and health promotion science. I received the Outstanding Israeli Researcher for Complementary and Integrative Medicine award. The goal of my research is to unravel the biology, physiology, and psychology of health promotion approaches and translate findings into interventions that effectively target salutogenic mechanisms underpinning the biopsychology of well-being. I initiated the "lasting change" study and will co-lead this project in my current role as visiting scholar, at Prof. Michael Snyder's Lab, a global leader in precision health at Stanford University.

Jin Billy Li

Current Research and Scholarly InterestsThe Li Lab is primarily interested in RNA editing mediated by ADAR enzymes. We co-discovered that the major function of RNA editing is to label endogenous dsRNAs as "self" to avoid being recognized as "non-self" by MDA5, a host innate immune dsRNA sensor, leading us to pursue therapeutic applications in cancer, autoimmune diseases, and viral infection. The other major direction of the lab is to develop technologies to harness endogenous ADAR enzymes for site-specific transcriptome engineering.

Current Research and Scholarly InterestsThe broad goal of my research interest is to identify intrinsic and extrinsic mediators of tumor growth and plasticity. My past research experiences will synergize with the expertise of Dr. Monte Winslow’s laboratory to allow the discovery of novel mechanisms of cancer progression. The integration of our molecular measurements with multiple types of ‘omics’ data will ultimately improve the diagnostic precision medicine.

Lorraine Ling

Current Research and Scholarly InterestsMy research focuses on the cell biology and biochemistry underlying the symbiotic relationship between corals and their partners, microscopic algae of the genus Symbiodinium. The algae live in the coral's gut tissue and provide its host products of photosynthesis while the coral provides inorganic carbon, nitrogen, and a safe habitat. I'm investigating the signaling pathways involved in 1) recognizing the correct algae partner 2) transfer of nutrients between the two.

Xin Liu

BioXin Liu is a postdoctoral Research Scientist in the Department of Genetics at Stanford University. Xin holds a PhD in Chemistry from the University of Michigan, Ann Arbor. Her basic research interests include RNA and protein biochemistry, enzymology, cancer immunology, and autoimmune disease. She has published papers in several prestigious journals in the field of biochemistry, including Nature Communications, Journal of American Chemical Society, and Nucleic Acids Research. The highlight of her multidisciplinary research includes the development of high-throughput enzymatic methods to discover anti-microbial agents and to reveal mechanisms behind human mitochondrial diseases, as well as innovative applications of genome engineering and machine-learning to decode principles of RNA editing in human cells. Her current research focuses on the mechanistic study of innate immune pathways.

BioSince Fall 2021, I am a joint postdoctoral scholar at Stanford University and Genentech Research and Early Development, hosted by Jonathan Pritchard and Aviv Regev. I recently obtained my PhD degree from the department of Electrical Engineering and Computer Sciences at UC Berkeley, advised by Mike Jordan & Nir Yosef. My research interests lie at the intersection of statistics, computation and modeling with a focus on biological applications.
A significant part of my research is driven by building more statistically accurate and faster machine learning software for analyzing single-cell omics data. I developed single-cell Variational Inference (scVI), a flexible model and a scalable inference method for comprehensive analysis of single-cell transcriptomes. I co-developed scvi-tools, an open-source software suite for fully-probabilistic modeling of single-cell multi-omics data. You may learn more about these topics in my guest lecture of the Deep Learning in the Life Sciences class at MIT.
More generally, I am interested in the broader area of ML + Science. Deep generative models provide an appealing and flexible paradigm for learning distributions, but quite some work is needed to fully exploit them as part of a scientific hypothesis testing pipeline (e.g., causality, interpretability, disentanglement, decision-making).
Previously, I worked on counterfactual inference and offline policy learning methods in collaboration with technology companies. In 2018, I visited Le Song at Ant Financial in Hangzhou. In 2019, I visited Inderjit Dhillon at Amazon in Berkeley. Before graduate school, I obtained a MSc in applied mathematics from Ecole polytechnique, Palaiseau in 2016. Additionally, I worked as an intern at the Harvard Medical School with Allon Klein in 2016. I was born and grew up in Bedarieux, France.
